MK Dons clinched the Coca-Cola Football League Two crown but City gave it their all after spending most of the game with only ten men.
Just four days after being named player of the year, Joe Colbeck was sent off for jumping into a challenge on Dean Lewington.
It was a petulant foul but looked a very harsh decision from referee Karl Evans, who seemed intimidated at times on his first visit to Valley Parade.
David Wetherall had hoped to sign off at his final home game as a player with a big victory against the side with the best away record in England.
But you could soon see why they have racked up 18 wins on their travels as the Dons roared into an early two-goal lead.
Lloyd Dyer outpaced Colbeck to supply a low cross for Jude Stirling to score after 14 minutes.
And after a rush of four City corners, the Dons doubled their lead within three minutes. This time it was Stirling's turn to supply the chance with a long throw-in which Dyer volleyed past a static home defence.
Colbeck's dismissal threatened to kill the match but City responded and pulled one back right on half-time as Omar Daley weaved his way through to score.
Wetherall was denied a dream goal by a clearance off the line. But City also had their fortune when Aaron Wilbraham caught Scott Loaching napping as he rolled the ball out and the former City loan striker clipped a shot against the bar.
